Flatten all balls

Is this made using atom array? You can do so by flattening the original object. Select the object and use the scale tool.

I hate to contradict anyone, but no, that won't work. Not regular scale or normal scale can do what OP wants, and even if that did work it would give a flat pile of messed up geometry that was impossible to fix.

A Spherify deformer will crush everything flat relative to the center along as the deformer's in the center.

Perhaps the horrible unfixable geometry that creates doesn't matter to OP, but I couldn't live with it :)

 

Here's one using my cloners method and an icosa sphere with 8 segments as the source.

This took 2 minutes in R18, but I can't remember if R15 had the vital component of this setup 'scale to edge' in the cloner settings.
